Can we say that the volume of a substance in a vessel is equal to the sum of the volumes of the molecules of which this substance is composed?

No we can not. Molecules in a substance are at some distance from each other. In solids this distance is less than one molecule, in liquids it is approximately equal to one molecule, and in gaseous bodies it is more than one molecule. Thus, the volume of a substance consists not only of molecules, but also of the gaps between them.
